There are so digital collections put out there by colleges, museums, and historical societies that a comprehensive list is impossible. These are just a few I've come across.

H-HRE
H-HRE is an online community that is part of H-NET Humanities and Social Sciences Online. They maintain a page with links to sources and indices of sources.
EuroDocs
Large site by Brigham Young University arranged by country and time period. Some things are translated to English, but many are not.
Munich Digitization Center
Huge digital archive of resources from the Bavarian State Library. Link goes to the English search page, but documents are not translated.
Mapping Past Societies
From Harvard University. Formally known as the Digital Atlas of Roman and Medieval Civilizations. Link goes to the medieval world map.
